not being a front end guy, however I would be thinking yes, the only thing changed was the brake components. You did not indicate the alignment problem you are seeing, if you disconnected the drag link you might have moved the adjustment that way. I am making the assumption that you are talking toe in/toe out, out of whack. Certainly the caster and camber were not affected by the brake upgrade.
Disc brakes increase the tread width about 5/8" or more. Thats why your toe is off. Reset the toe back to stock. The caster and camber didn't change. Adjust each side equally.
