If I recall correctly you can slightly bend the bracket or shim it but he's right, it's a real nightmare. I remember it being a hassle cause to align the top means to un align the bottom. If worse comes to worse see if you can shape the edge to mate better against the fender. I don't recall trying that or even know if it's doable but it's worth a check. I'm currently doing a mustang and although the quarter ends are not an endura rubber the fix was to file the mating surface flat and bending it to fit the quarter shape, and of course ensuring the quarter flange is nice and flat. That approach might be worth a look, of course after you have everything aligned and bumper as best as possible.
