My aluminum pan didn't come with any type of extension and doesn't have any kind of studs or supports for the filter. I didn't think about measuring the difference in depth on the two pans, but I went back and tried to compare the two without taking the aluminum pan off the transmission. The best I can tell there's only about 0.5 inch difference between the pans, it that much. So I'm assuming I should be okay with the stock filter.
