If you are within the normal re coat window you should not be getting popping. Normal re coat window can be extended for several hours to be safe, longer (no more that 24 hours) if your willing to risk it. If you are re coating older clear that is different subject. Say if the clear is a month or so old. You must sand it then let it gas off for minimum 24 hours in the sun before re coating to be safe.

And,
How long are you waiting for the base to flash before clear?
This is even more critical than flash between clear coats as you still have trapped solvents in your base and you'll never stop it from popping.

And if you are using a slow or high temperature reducer, you will have to let it flash a lot longer than normal. The same with a slow or high tmeperature activator.
