If the holes aren't very big you can just place a copper strip over the back of the hole and fill with your welder. Short bursts. The copper supports the bead and acts as a heat sink.

What I do is use a Roper Whitney punch and make some small plugs-then I carefully drill the hole to the right size and weld the plugs in-if you are careful with your Welding, you can put less heat into the Door panel (less warping), then Hammer and Dolly the area back to normal (stretching)-by the way, where in Colorado are you?

A copper backing plate and a mig welder might give you less warp to fix.
