Isolating a vibration

I am fairly new in the hot rod hobby. I have done a lot of work on my bucket-o-bolts and I have eliminated a lot of poor engineering conditions. However, I think the car was driven for some time with a lot of misaligned working parts and I have some vibrations that I am unsure how to isolate. I have the correct canceling angles on the drive line, replaced and balanced the drive shaft and U joints, replaced motor & trans mounts, replaced exhaust system and balanced all wheels. I want to check the rear end but don't know what to check or what is considered normal. Could the TH 350 trans produce vibration? It is working just fine. Any Advice?
