Raising a seat

What is the best way to raise a seat up 2 or 3 inches?

Add on to the bracket that holds the seat to the floor, or fabricate new, higher brackets.

Am I making this too hard, is it as easy as adding a piece of square tubing underneath the seat brackets? No concern of the seat breaking loose from use or God forbid an accident?

Use all grade 8 bolts and nuts if you're worried about it letting go.

Yes, you are making it too hard, and it is as easy as putting your square tubing under the seat brackets. Naturally you need to use something strong enough to support the seat, but then all you need is some 2" longer bolts than you have now.
