I have stripped roof best as possible (vinyl top car, so has "issues") , I have removed the majority of rust using various methods and Naval Jelly, etc. I am going to be blasting the pitted, black areas (red circle and similar) - my question is the grey "freckles" which seem to be discolored due to previous rust (no pits, no texture). I've been over these areas with sandpaper and stripping wheel. My assumption is these are stained areas and I'm good to prime and move on (?) I'd like to see perfect, as new metal but would need to go deep with 60 grit or so and will if necessary.

its hard to tell from the photo, but the spots you're talking about don't appear to be bad. Epoxy over them when you're ready. Now the heavy pitting on the other hand... Me personally would cut it out and weld in new. Although I have in the past when in a bind, just blasted and sealed with epoxy. (running boards are easy to remove if it ever comes back)

You are good to go, chemistry wise (I can only tell you that, as i've never painted a full car. ). The rust (if it is) will not keep breeding off itself.

Make sure you get the Naval Jelly neutralized before the epoxy goes on.
