Flush it out good with soapy water and the water hose. Then flush it out with parts cleaner and blow it out real good with compressed air (be careful to not put so much pressure on the lines as to rupture the tubes that run in the tank). Do a pressure check on the radiator to make sure that no coolant can leak over in to the trans side. An alternative would be not to use the coolant lines that run through the radiator tank but use an after market cooler only. There is a draw back to this in that in the winter time the warm coolant also helps to warn up the transmission.
