Use either Teflon plumbers tape or better yet plumbers Teflon putty, non-hardening Permatex, GE/Permatex RTV rubber, epoxy, or LocTite. Make sure the stuff goes into the threaded hole to the bottom. Putting anything on the stud's threads and screwing it in leaves it all piled up by the top.

Studs are intended to be epoxied or LocTited into the block, bolts should use a simple sealer. New bolts usually come with Teflon coated on their threads.

Remember if you're bolting down aluminum heads that a hardened washer goes between the nut or bolt-head and the cylinder head. Same goes for an aluminum manifold, a washer goes between the fastener's "head" and the aluminum. Otherwise the twisting of the fastener will carve the aluminum part.

I use plumber's teflon putty. I have used RTV in the past with no trouble. Either one doesn't require a lot, just coat the first few threads. As it squishes off the threads it will get picked up the subsequent threads. Clean off the excess religiously because you don't want it squishing out under the head gasket.
