I believe you are referring to the 4L60E and 4L80E, as there is no 4L90E.

The 4L60E is the electronically controlled version of the 4L60.
The 4L60 is the updated version of the TH-700R4 with a new name.
The TH-700R4 is the overdrive replacement for the TH-350C.
The TH-350C is a lock-up torque convertor version of the TH-350.
This is considered a light to medium duty transmission.
There is also a 4L65E heavy duty version of this transmission.

The 4L80E is the electronically controlled version of the 4L80.
The 4L80 is the overdrive replacement for the TH-400.
This is considered a heavy duty transmission.
There is also a 4L85E heavy duty version of this transmission.

Newer General Motors transmissions info & id site.
