where do the three wires on the alternator on a 1984 chevy caprice classic run to?

I am in the middle of a wiring nightmare on a buddies car. He had the thing wired up by some guy trying to do his radio and it is just bad.....
Right now I have the problem where we bought a new battery and after hooking it up, it will not hold a charge. I think it might be a bunk battery, but want to check something out first.

The three wires are hooked up, and I have the main and the red from the plug running to the battery, the other wire is my question. Where exactly should this be run to?

And more problems Before I did any of this his started was clicking when the key was turned to Aux. Sign of it being stuck?

The brown wire in the plug runs to the GEN light on the dash.
