I have been down that road it is easier with the glass out,I watched them do this at a glass shop that does classics while I had a window made for my '54 Ford.The channels that I got from Obsolete Ford came in straight lengths what you need to do is slowly contour the channels a short distance at a time around the shape of the window or you will bend the stainless and screw up the channel.With the glass out it is easier to snap in the outside "fuzzies" that have the clips.With the glass out it is a good time to apply white grease to the rollers and gear track.
