How do I setup swaybar endlinks?

I have a sway bar on the front of my 48 Ford sedan. It's part of the whole mustang 2 front end. If something wrong because it keeps breaking bolts in the endlink. It used to break them one at a time so I always had a little bit of a reference for how to install them. But here's my question - how do you set up a sway bar? Like how do I make it sit right and know that I've got it in the right position?

It sounds like the bar is not positioned equally between jounce and rebound travel.
At ride height the bar should have enough travel to freely rotate through jounce and rebound without putting a lot of bending moment into the bolt. This can be a factor of bar position and/or bolt length. You will need to determine what your max jounce and rebound heights are and center the bar between those two distances at ride height.
Also compare the angular rotation of the bar end to the mount on the control arm during suspension travel. If the arm of the bar is too short it will bend the bolt, eventually breaking it.

Mark gave a good answer. Let me add a thought or two.

The sway bar does not care how it is mounted as long as it rotates freely and the ends are level and directly over the control arm mounting holes. By adjusting the length of the links you can bring the control arm to the level position. I have on occasion custom made control arm links by using all thread with a piece of tubing over the center threads. Stainless is great if you can find it.

I don't think I know what jounce and rebound mean in reference to a sway bar.

Different terms for compression and rebound.

Compression=Moving up
Rebound=Moving Down
Jounce=Moving up and down as the car goes over bumps and ruts.
