I was wondering if there is a rule of thumb for body filler thickness. Also is there an easy way to remove the remaining headliner on a 1955 Chevy 2nd series?

I think the drip rail is spot welded on. Since the would be a flex point there + if any rust is present...guaranteed it's between the pinchweld all of which would cause filler in the area outlined in your picture.
Paintable body and seam sealer would be my choice. I usually apply it just before the final sand.
I used a 4-1/2 inch grinder with a cupped wire brush to knock the remaining insulation of my 49 roof - but still will have to bead blast it...
